It's really hard for me to tell, it depends on a few things. Given that the final upgrade will cost gems, you will only be able to fully upgrade about 2 guns if you've saved up all your gems from levelling. So is this a gun that you'd like to max out? If it is then you should upgrade it, if not then you should look at upgrading the PSR as I believe it is perhaps the best weapon in the game. That's my opinion at least.

i hate the psr1 cause its sooooo slow
and i hack occasinallly
 
Ok then I would say that out of the guns available, the freeze ray rifle is probably the best of the rest in the special category. Having said that, when you get to lvl 22-26 you are probably going to want something that can one hit kill your ruby armoured opponents, which is why I suggested the PSR. The other issue is that Rilisoft keep releasing new weapons with each update so what might be good now may not be useful in the future.

Upgrade whichever one you plan to use when you reach Lvl 26 because you won't be able to upgrade another one unless you buy gems. The prototype is the safest option but the freeze ray rifle isn't bad. 65 coins sounds reasonable so I would upgrade it for that price.
